New game disc updates

My wii is at the 4.1E for the time being, i bought wii resort and metroid prime series most recent and they both want me to do a disk update. If i do these will it harm my homebrew at all or will i just get a IOS update or something from it.

So main question is really if the wii detects the firmware and skips updating the negative sides from it when being updated from a disc or not.

They to my knowledge contain some minor WAD updates.. but nothing critical when it comes to homebrew. Technically they contain an enhanced 3.4 system menu!
