Where am I supposed to put the .gct's? It's not like I never knew where to put them in the beginning, I'm having a major brain fart now. TT_TT

Yeah, the .gct files go in the 'codes' folder on the root of the SD card.  You can use the Wii Cheat Code Manager to select the codes that you want for yourself.  After you have selected them, you can click on 'Export to GCT,' select to save to the SD card, and the 'codes' folder will be created for you in the proper place, even if you didn't have the folder beforehand.

Ok, that's what I had, however, Gecko OS isn't finding them. Any reason why?

The gct files should have the name of the Game's ID.
