Title: HBC 1.01 update made my Gecko OS 1.07b not work.

So I installed the automatic HBC update, and now I can't run Gecko OS.  It says it's "not a valid Wii application."  Is there some hidden new Gecko OS that I can download somewhere?

yes, you need to download a new Gecko OS and no, its not hidden.
HBC9Beta and HBC1.0 don't support .elf anymore (with some exceptions)

Minor correction, the newer HBC's don't support invalid .elfs anymore.  The problem is that DevKitPro generates invalid .elfs.  It's a DevKitPro bug, which may have been fixed already; I'm not sure.  Valid .elfs such as the Wii Linux distributions should work fine.  DevKitPro always made valid .dols, which is why converting an invalid .elf to a .dol fixes it.
