disc update

Will system disc updates effect ios's or homebrew if i run them on a system menu i already have? example: i am softmodding a friends wii and he's got 4.2 and wants to be able to play new super mario bros. wii without installing preloader/priiloader straight from the disc channel. I thought that update screen would not appear because i have 4.2 already installed.

If he updated to 4.2 through Nintendo, then as far as I know, no game should currently ask him to update.  Perhaps Metroid: Other M has 4.3, but I don't know.  New Super Mario Brothers Wii contains the 4.1 System Menu, and should not ask for an update on the 4.2 System Menu.  If it does, then it is installing some IOS files.

Newer games will probably contain 4.3 or higher, so it would "require" an update, and that cannot be bypassed on an unmodified System Menu.  To bypass the System Menu update, he will either need to run the game through Gecko/GeckoOS every time, or install Priiloader, if he wants to run games on the Disc Channel and keep 4.2.  However, the IOS that the game needs will more than likely be required.
