Need help with Code entering/executing

Hey anyone.
I recently bought the USB Gecko.
I only wanted it so i could enter codes in an easier fashion than just using Ocarina.
Not so much for creating my own codes, since i really don't understand how it works.
I am an Action Replay veteran though :)
So far everything has been working great.
Although there have been some instances where when I disable codes, they don't stop working.
Actually they never do, unless i reboot the game.
For instance if I turn a Moveset swap on, play a game, then turn it off afterwards, when I start a new game it's still on.
Even if i delete the code.
So if anyone has any pointers that would be great.

Also, is it possible to Unfreeze your game if gets frozen from an error?
