I updated to the new homebrew. I'm still on 3.2 on my Wii but I updated my homebrew. I open it and it reads the SD, but when I click on an application it says "ERROR: This is not a valid application". Should I get rid of the Homebrew channel and reinstall it using the Twilight Hack?

Most ELF files are broken on the Beta 9 version of the Homebrew Channel.  If they are, then they will need to be converted to DOL format.  The program listed in the thread below can easily do this for you...
